Heh, somehow I missed this originally, and as fan of HK-47, I can't believe I missed it!
I love the ideas. I'm trying to think through the costing a bit, and I'm thinking that with the package of stats and the abilities that he has, he's defnitely undercosted right now.
Compare him to Mandalore the Indomitable. Same Defense, about the same HP. A little less attack, but Cunning makes up for that. Twin instead of Double gives him an edge, as does Mobile. Then, add in the option of Accurate Shot (which adds another +4 attack on top of that) and extra damage against a commander? Means HK has a damage potential of 80 per turn, with a possible +18 attack, and he can do that while Mobile attacking, so he won't be left out in the open. Mandalore has to move the previous round, and then sit still in order to Double Attack, meaning possibly two rounds of being shot at.
Actually, compare HK to Boba BH for that matter. Boba's max damage per round (obviously without Disintegration) is 40 damage, with a max of +18 attack. Twin and Mobile, so that's the same. HK can do twice that amount of damage, AND activate the target.
I think the stats as you have them there are easily closer to a 70 point figure. Removing shields would help, but I think the biggest thing to keeping him at a cost of 55 would be to take off Mobile. With 110 HP, 19 defense, and all the various options available for moving figures out of LOS after they've moved/attacked, I really don't think he needs Mobile.
Also, instead of Programmed Target, you could change the way Assassination Protocol works. Might I suggest: "Assassination Protocol - (After setup, if you have this character in your squad, choose any one Unique enemy. This character gets +10 Damage against only the chosen enemy. This character also ignores all cover when targeting the chosen enemy. If this character hits the chosen enemy with an attack, that enemy is considered activated for this round, save 11.)" A little longer, and a little wordier, but I think it gets the effect you want, without it being too over-powered. Plus, the ability to ignore cover offsets the Accurate and +4 of Programmed Target.
