Flight allows you to ignore enemy characters while you are moving, only for the purpose of Attacks of Opportunity, and legal movement (normally, you can't move through an enemy square).
The reason why Mines is still triggered by a person with Flight is that the definition of Mines says it is triggered whenever an enemy 'moves' through an adjacent square. Flight is still moving, even if it ignores the enemy. I know, it's a bit odd, but it's done to give the Chameleon a bit of an extra edge. Just remember, not everything in the SWM game makes sense logically. Much better to look at the rules/cards like a legal person would, and follow exactly what they say.
