I'm pretty sure we played this right, but wanted to double check.

I had Senator Padme Amidala in a position to take advantage of her Cunning / Twin. I hit with the first attack. The enemy failed the Jolt save, and, by definition, was considered activated. We determined that Padme's Twin attack should not use Cunning, as now the enemy was activated.

Does this sound correct?

The first attack had the Cunning bonus, but then after the target was activated via Jolt, the Twin attack would not have the Cunning bonus.
